Secrets of the Windows Masters: Managing Two Game Controllers

If you have two game controllers, one plugged into the traditional game port and one plugged into a USB port, you can connect both of them to your system at the same time and manage them with the Gaming Options tool. Using this configuration, you don't have to fumble around plugging and unplugging controllers each time you switch games.

For example, suppose you have a traditional game port joystick and a USB gamepad. You use the joystick for shoot'em-up games but prefer the gamepad for adventure games. If you install both controllers, the joystick is assigned to Controller ID 1, because it's connected to the game port and is always the default controller. The USB gamepad is assigned to Controller ID 2. Most games will recognize only the game controller assigned to Controller ID 1, which means that the game won't recognize the USB gamepad until you switch controller IDs.
